Let's say you have a over-the-hub exhaust & through-hub-exhaust propellers in that both have the same blade profile. What's the advantages and disadvantages of each? Should both have the same top speed?

The two are very different. One is not better than the other, just used for differing purposes. I have seen both designs work very well on the same boat, but the designs were greatly different.

With the same diameter and number of blades, the over hub will have more blade area with similar profiles. Comparing the two is apples-to-oranges.
